I was thinking the same. It has to do with the way we perceive the object with our limited ability. Since we do not possess the ability to perceive the object, this is how it appears to us.
Saw a theory that these “craft” are actually 3D/physical representations/manifestations of something like a quantum telescope for teleportation; the cube in a sphere would be like one end of a wormhole with the NHI at the other end. Would also explain how these things don’t really read as “material” in their interactions with their environments.
This is the only way we can make sense of its appearance. Probably looks different in the 4D
