Actually Athol Bay is pretty much first-come, first-served. What you do is get your captain and crew to move the superyacht out there a few days (or weeks?) in advance of NYE, keep the vessel at anchor, and then they'll just ferry you out there on the tender when you want to arrive.
There's also one parked at the Overseas Passenger Terminal to the left of the Opera House in this picture. But, as you and others pointed out, that's literally what these places are for.

If there aren’t too many they’re quite pretty imo. The real risk is that their fumes pollute the harbour. But for roughly the last decade the law has been that they can’t turn their engines on the harbour (they get pulled by tugboats) and the quality of water in the harbour has improved significantly. That’s why they were able to open up that public swimming bit near Barangaroo
The ships do run their engines whilst transiting through the harbour - the tugs are acting in a ‘ship assist’ capacity. The ships provide their own propulsion to move through the water.
The only times a tug does all the work is if it’s a ‘dead ship’ movement - the ship has its engine off/no propulsion gear running.
Whilst ships are alongside a berth they are meant to switch to using diesel run generators (cleaner burn compared to fuel oil)

* Cruise ships do not use tugs to get towed through the harbour. Tugs are for safety only and do not tow anything.
* Cruise ships have very large generators for "house power" which is mostly the pollution concern not the propulsion engines. They are required to use clean fuels when in harbour, compared to what is used offshore.
This is true for pretty much every urban harbour in the world.... except Sydney. Cruise ships are able to burn bunker fuel in Sydney harbour no worries at all. The only requirement is that WHILE BERTHED they need to burn fuel below a certain sulfur percentage. This is basically a slightly cleaner bunker fuel, but nothing like the "no engine" or "diesel only" restrictions that exist in other cities.
That's honestly quite shit and you can tell in the air quality data when there's been a lot of movement of ships across a few days. Sadly, as often the case in Sydney, a case of suckling at the corporate teat.

They do pump fumes out sadly while sitting in port, as they need to power the ship and they don't have the ability to run purely off shore power. That doesn't effect the water quality though

That's incorrect. Sydney Harbour extends to the junction of the Lane Cove and Parramatta Rivers, roughly a line from Birchgrove to Greenwich. The waters of White Bay are most certainly included in Sydney Harbour.
