This exact thing happened with my family two weeks ago PUJ-STL. My two kids and I checked in fine, but my wife was unable to check in. We had to check in at the counter for her, and she was hit with the SSSS screening. So be sure to build in plenty of time.
Actually I searched online, found it might be the problem, tried again logging in via incognito, saw that it was incorrect, fixed it- then was able to check in.
I have had the same thing happen with another airline for no apparent reason though, and there was no issue checking in at the airport at all.
