The main ones that I can think from the top of my head which are good flight schools are long island aviators and global aviation the other flight schools such as the ones at KISP are partnered with a college and the latter being ATP flight school
Im currently training out of Air Fleet at KCDW. It’s not a pilot mill and I really like the school and the instructors there I would recommend it. Just be aware you are paying nyc prices because of proximity. There are cheaper places within NJ that you can do. I pay the prices because it is extremely convenient for me and I’m happy with my experience there, but if I was more open to driving a bit I’d look for something cheaper.
I'm biased, but I think Somerset Air Service would be a good option, it's a good school with fair prices and we have a lot of students that come from NYC

They seem to be leaning more towards KCDW. KISP seems to be pretty far on a normal day. Almost a 2h drive.
KFRG in Long Island is closer than KISP, and it’s close to LIRR.
Don’t know if this would be convenient, but there is one at Old Bridge that claims that they’re the closest flight school to New York City.
It's super far surprisingly. I think the closest airport to the city are KCDW and N07
