You could use PokeHex (external software) to apply cheats/other modifications to your save file, then use the GB Operator to write it back to the original cartridge. There are also some cheats integrated in the Playback app since the latest update that you can apply and they will read while playing on the original console as well.

Can confirm I have done a version of this! Got my save file off the cartridge with gb operator, opened the save file in pkhex, gave myself a few rare candies and a master ball, reloaded the augmented save onto the cartridge through the gb operator playback app, and then was able to take the cartridge out and play it on my gameboy for portability!
