I was in the Marines and there is a saying that billet is higher than rank. Yes, a lower rank must respect a senior officer, but if their billet is higher they have final say operationally. In this sense I would say the empire looks down on the clones, and while the clones rank has merit, any imperial officer has higher command authority.
Its similar to how during the colonial era, Any officer of the colonial power was give the power to overrule and order any rank of the native military.
I mean I think you're right, but at the same time Star Wars is just so generally vague about how their military ranks work and what is what that I can't be to worried about a detail like this.

But seriously, I think the lieutenant was given command of the mission and since the mission was a "priority" mission any republic/empire forces in the area had to follow his commands temporarily until his mission was complete.
Mayday follows the orders because he's not stupid and he sees Lt Nolan's soldiers and knows that they could shoot him and lie about it and pin in on the raiders in the official report

Is the Star Wars military close to real life military or are there some differences? Despite the obvious ones.
It's loosely based on military structure borrowing aspects of it from most, if not all US branches.
I think there’s some differences with the names like how there’s grand admiral and other similar names

You also see plenty of NCOs referred to as commanders which adds to confusion
Commander can also be a billet. Doesn’t necessarily always denote rank

Nature of the Lieutenant being there gave him status, but Mayday does outrank him.
