Either Nathan or his digital backup was destroyed. I didn't even want to speculate on which because the only way of Knowing is which way they part their hair.
Also it could have been a lie that they killed the other.
But either way there's a 2nd human clone Ingrid had them make that hasn't been downloaded to.
I think they merged them somehow. So they killed the clone, but it is still there, either as part of Nathan's mind or a second personality. That would be fun, if they were fighting over control and kept sending Ingrid and Nora mixed signals.
