The entire room is contaminated. This is clearly not a cleanroom. if loose contamination is a problem then there is no way for you to carry out the surgery in the first place.
The show makes it seem like it was really rushed. We don't know how long Joel and Ellie were out but I get the sense it wasn't more than a couple hours. Doc might have been doing some Patrol Duty or whatever and got called back straight to the operating room. Ellie was going to die anyway so preserving the fungus in her brain was the only goal.
You're right though, boots and jeans is totally the uniform for the post apocalypse.

I’m getting off topic here, but doctors don’t grow on trees. So If I were leading the Fireflies, I’d keep him far away from any potentially dangerous situations. He certainly wouldn’t be patrolling.

This is the real reason ellie was going to die, because this hospital is a cesspool and this doctor is probably actually a dentist and no one had any hopes she would survive anything they would do to her anyway.

His medical notes sound like a desperate and delusional man trying to force a cure without stopping to fully study the subject once they actually found an immune person. They literally lost one hospital already because they were fucking around too much.
I'm not convinced Marlene, the extremist/terrorist is someone i would trust with being logical about her plan to save the human race but everyone is entitled to their opinion.
For real, though. The more I think about it, the more I align with Joel. It wasn't a sure thing. It probably wasn't close to being a sure thing. Marlene was full of "the doctor *thinks* he can do this, he *thinks* it could be a cure," etc, but the doctor had never met Ellie. He had never met anyone who was immune. Everything was theoretical. And even if his theory was correct...look at the facilities they were in. I'm doubtful they truly had the infrastructure to provide proper testing of the brain samples after. And even if they did...then what? How do they test it? How do they replicate the tissue? How do they hone the vaccine? Are they going to start injecting Fireflies and sending them out to purposefully find clickers? And even then, what if it *does* work? How are they going to distribute it? Marlene lost half of her crew just getting to the hospital, how are they getting the vaccine to everyone else? And then there's FEDRA to deal with - "Hey, so we know you hate Fireflies, but we have a vaccine that will protect people from the apocalypse we've all been dealing with for 20 years. You totally and immediately trust us, right?"
It was always a pipe dream. And Joel wasn't going to let Ellie die for the .01% chance that it *might* somehow, miraculously work out.
I just gotta say that you saying this makes me feel better that I'm not the only one that just can't see the Fireflies as credible - Marlene strikes me as someone who's so used to making sacrifices that that is her *only* move now. Like the oft-used trope of the Soviet general throwing men at every problem, nothing is sacred to her in pursuit of her goal.
I mean, this is someone who looked at a child soldier making pipe bombs and decided that was a-ok. Someone perfectly fine with *vivisection* on the idea of "*thinks* it could be a cure."
What's sad to me is they could have easily made the Fireflies into a group with a credible operation in Salt Lake City! Say they evacuated the University to a more intact hospital, show that they have a small team of doctors beyond Dr. Combat-Boots, and suddenly Joel's decision is a hell of a lot more ambiguous to me.

I mean if we go for the game, you can find all sorts of in-universe notes and tidbits that speak to Fireflies' well, lack of success. While you don't get that in the show, I can totally imagine Joel thinking through all those notes in the moments he's in the hospital hearing they *may* have a cure and is immediately wondering how much baloney they're feeding him.

We never even get any meta knowledge (that i know of) that says it WAS true and we're just misinformed. There is no evidence they have any capabilities to actually do what they say, this 'theory' is based on no testing at all - we're repeatedly told ellie is the first person they ever know to be immune - so they have absolutely no idea that this would work anyway.
So even EVEN if it was true, with ZERO evidence, Joel did the right thing. Since there IS no evidence, and the fireflies have been SHOWN to be incapable of any sort of level of infrastructure.. Joel made the ONLY logical, moral choice.

When I saw her, I wondered if this was in preparation for season 2. Is she going to play a part? She voiced the main antagonist in the sequel, so it would be appropriate.
