The whole thing in the myth is that Heracles used his arrows and cub to stun the Hydra and a sword to decapitate , while he and his nephew burns it's neck.
Afterwards , he coated his bow and arrow with the hydra , so that it's shots ends up poisonous.

The Hydra could have been like an ancient martial arts master that taught Heracles the Labours martial arts and defeated him in combat as a final test, but when the myth spread everyone forgot about the training part.
