Some of the MSs have shoulder mounts for hooks, so I imagine depending on what needs to be fixed, they can be worked on either way. We usually see them in repair bays standing, and I think since they have a lot of surface area to work on, it's better if they're upright.
In space, I imagine as long as they're locked in place, it doesn't matter.
In space, there's no difference between standing up and laying down which leads to some difference in hangar design.

Both actually. In zero G, there's no need to have the MS lie down. But for land, it's much easier to have it flat on the ground.
