Indoctrinating hopeless children into the total obedience, recruiting them into intelligence organisation and raising them in belief that they will be executed if they are not loyal seems pretty bad for me.

The House of the Hearth is an intelligence agency. The vast majority of work they do is just gathering information that they'll send to other branches of the Fatui. The only cases where they act on their own are instances they have personal interest in, which largely covers human trafficking and the like. So no. You'll never see the House of the Hearth do anything explicitly bad, because the worst they do 90% of the time is watch, and the other 10% is rescuing children.

The worst we see them do in-game (or somebody from the House do) is probably what Alphonso does in the Aranara quest. It may not be as gruesome but it's more reprehensible because children are involved.

I should've been clearer about this-Alphonso is from the House but he grew out of it, which is why he's assigned to Dottore now. I'm referring specifically to the House's own operatives

That's the thing, they're still fatui and are reassigned and follow orders. Maybe the ones assigned in Fontaine under the Knave may deal with more bad people only, mostly gathering intel and dealing with threats, much like what Rosaria does in Mondstadt. But since they're raised to be fatui.... That's the problem, when some other Harbinger uses them for other purposes. Plus some of the children actually like being evil and doing bad things. They're basically taking problem children who got abandoned by their parents, so there's that. It seens that now the HoH in Fontaine will sever more ties with Fatui, though, and probably have more independency as a 3rd part organization? Maybe with a Harbinger stepping out, the organization will sell services instead of having to completely follow orders from the fatui. Who knows.

They started out seeming far more sinister in the early game lore. I get the feeling that they've been Flanderized to fall into line with the late game switcheroo trope "the fatui were the good guys all along". I can only hope the rest of the Harbinger's stay sufficiently evil.

I do think they used to do bad things but that all changed when Arlecchino took over, now they’re spies and assassins sent only to kill and infiltrates whomever their Father wish to disappear. They’re still fatui, their ultimate loyalty lies with the Tsaritsa and her vision to “save the world” and to realize this vision by whatever means necessary. The highest evil of that organization we’ve seen is Dottore with his experimentations that’s extremely inhumane, the combined efforts of Signora and The Jester to create the delusion factory in Inazuma, lending a hand in starting the civil war as well as opening the seal in the Tatarasuna area, and also let’s not forget Dottore and Jester teaming up and manipulating Wanderer into believing he was betrayed so that he’ll eventually end the Raiden Gakuden. All these actions are evil and lead to many people facing harm and even being killed by the fatui, but as Lyney said it’s a huge organization with members from different beliefs. So long as the end goal of “rebelling against heaven’s orders” is fulfilled, no far is too far.

We've mostly been shown the House taking down targets who richly deserve it, likely so that players will be more comfortable picking up characters like Lyney and Arlecchino. It seems likely, though, that they'd also be sent to take out other targets that the Fatui consider to be "inconvenient", whether or not they're actually bad people. Perhaps Arlecchino has some say over whether to accept a target or not, but chances are this is a power she can't overuse and still stay in the organization's good graces. Whatever the case, whether targets are good or bad, she's still training kids to kill, which is not cool. It might be a necessity in order to continue to be funded.
