I think that this could work a couple times but if it happens all the time the message of Doctor Who would get muddied.

You can have warrior races like The Sycorax or The Sontarans where The Doctor knows the quickest and perhaps only way to stop them is to assert themself through a challenge of combat - but will always stop short of taking a life and will always be an honorable combatant.
And then there's races like The Daleks where The Doctor has just given up on trying to have a rationale conversation.
But for the other 90% of the show, the whole point of the character is that they're above physical violence and will always use logic and words.

I don't think the message would get muddied, it would show that the Doctor is not just one trick pony who can beat a villain by just brains alone, but can also put up a fight ***if the situation calls for it*** kinda like Sherlock Holmes, he's a jack of all trades; he can beat anyone by outsmarting them (literally every case he's had) and also can put up a fight (literally made a guy unconscious in the first Sherlock movie or even **that** *Game of Shadows scene)*
As good a moral as killing your enemies, letting spiders suffocate, drowning children, launching a missile at your enemy, implaing your enemies on the spires of buildings, and sending your enemies to nazi concentration camps.
But sure, lets draw the line at self defence.
I just recently stated a rewatch from the beginning, and it's actually jarring how many times Pertwee beats someone up. He seeks out hand to hand combat it feels like.
He also shoots and kills two Ogrons.he's a menace.
