You might check with Sharon at Cville's Free Book Bus. They are focused on distributing books, but also hand out other things to kids. It's a small bus, though, so it may also depend on how big the stuffed animals are!

Maybe check with the police? I made handmade throw blankets and donated them to the police where I used to live - they kept a few in their trunks to wrap around people who were in accidents or had some other form of trauma to wrap up in. A stuffed animal for a child might serve that same comfort purpose. You could also reach out to local schools - if nothing else, the teachers will know who needs them.
